I'd also suggest that they cut it slightly higher than cockpit floor level.

Mine touches the cockpit floor. Rain water runs into it (along with the dirt
it carries) and collects.
  
The bottom edge of the cover gets pretty dirty, and also the deck where it
sits.  When I raise it up an inch or two, the deck and cover stay cleaner.

When you get the new cover make sure the fabricator adds a strap at the
lower part of the cover to attach it to the pedestal.  If the zipper or
Velcro fastener becomes detached during high winds, the strap will keep the
cover from taking a swim.

I have a 2003 C320 with OEM pedestal cover that has a Velcro strip to close
the cover.  The cover is fairly tight as long as the Velcro stays connected.
If the Velcro becomes detached, the cover would be history.  One of the
first things I did after commissioning was to sew in a nylon strap at the
bottom of the cover which positively attaches each side of the cover under
the pedestal.  This helps keep the Velcro connected and if that breaks loose
the cover cannot leave the boat.

While you are at it, rig up a short rope to wrap around the furling genoa
when at the slip so the genoa doesn't also unwrap in high winds and cause
havoc and possible damage to your boat or a neighbor's.
