I think you should mount your GPS antenna on the rail in the most unobstructed area as possible for a couple of reasons. First the accuracy improves with the number of satellites that the unit is able to see and lock onto.  While you can usually get a position fix with only three or four the accuracy will be relatively poor. Modern GPSs are designed to capture up to 12 yielding the highest accuracy. 

The second reason is that the signals broadcast by the satellites are very weak and hence the signal to noise ratios are very poor.  This means that the processor has to do a lot of calculating to try to discern the signals which reduces performance and drives up current consumption.  While you probably have a big house bank so current consumption isn't a big deal but performance and accuracy is.
