Keep in mind that you can recalibrate the knotmeter to display whatever 
number you like.  If the paddlewheel is not aligned forward (arrow on 
sensor) or is partially fouled, it will affect your reading. See your manual 
for adjusting the knotmeter.  Run the boat two ways between two marks with a 
known distance between them, time the runs, do a calculation of your real 
speed, adjust the knotmeter, and repeat the process until it gives a correct 
value.  Since the paddle wheel fouls easily, you might just not use it at 
all.  That's what I did.

Please keep in mind that the knotmeter is telling you speed over water
while the app must be telling you speed over ground. I can't believe that
your lake currents are that strong but have you tried clocking it in
opposite directions to see if it's still the same? If current is affecting
your ground speed that will expose it.
