Bill,

I replaced the original stuffing box with a drip less one.  I'm very satisfied with it.

On the musty smell - I sealed a leak on the access port located on the top of the aft water tank.  When it leaked, the water pooled down in the bilge near the galley sink.  If you have a leak similar to this it might be a source of you smell.  I've occasionally used bleach/water mix or Clorox Cleanup to dispel stale/moldy odors with success.

I don't have any suggestions for your bilge pump dilemma.
