I don't think I would screw the rail into the track. The screw heads might scratch the hull of a rafted boat should a careless power boater come close aboard and cause rafted boat to bounce.
I have heard of owners disconnecting one or both ends of the rail and pull it aft encouraging it from the bow and down the sides with a plastic hammer, then cutting the excess and screwing back. Apparently, the rail becomes loose with age. Of course, by stretching the rail, you might be thinning a bit; but, if tight enough, probably won't pop too easily.

Warren, thank you for letting me know I'm not alone in the pop out
department.  Did anyone ever mention that the old rub rail could have been
screwed on in a few places along the track? Is there a downside as long as
the screws are not too long?

Our rub rail, too, was lose and prone to pop out after contact. Very
annoying. After a minor accident that damaged a couple sections of the
aluminum track, we had the damaged sections of the track replaced and a new
rub rail installed. The entire length of the rail was replaced as it is one
piece from stern to stern and around the bow. The rub rail was 20 years old
and just wouldn't stay in the track. After the new rail was installed, it
fit tightly and hasn't popped out as yet.

Art - did you ever replace your rub rail?  My aluminum rub rail is slightly
bent in several places which I believe is allowing the insert to pop out
either after a long race/cruise with bouncing or if the boat rubs along a
slip piling. Despite suggestions to straighten the frame, it's impossible.
I am able to pop the insert back in easily, no mallet required, but I'd like
not to have to deal with it. 

Catalina Direct sells the aluminum frame in 6 1/2 foot sections and an
improved (more flexible) insert (80 feet lengths) and the process they
describe seems straightforward. I just want to be sure that replacing the
frame and insert will solve the "popping out" problem.  Otherwise, the
options are to buy a different type. West Marine has many rub rail options.
I just prefer to buy from Catalina if it truly is the bent frame that is
causing the pop-outs.
