You should have a block where the topping lift attaches to the clew and you can loosen the tension on the Dutchman lines enough that you can still cover the mainsail.  The slack allows the Dutchman line to snake down alongside the flaked sail and exit the sailcover from its open bottom edge.  You are still able to tension the topping lift with the use of this block.
