Jeff,
Not a hazardous mistake, but it's still a better idea to run the blower
while the engine is running, and then for 10-15 minutes AFTER the engine
is shut down. All engines actually continue to get hotter once shut down
because they lose their flow of cooling water. If you want it to be
bearable in that aft cabin, running the blower will help remove some of
the excess heat from your engine bay and will also vent the odor of any
small amounts of diesel vapors that may collect in there while running.
Not to mention that pulling that hot air out of the engine bay will
cause cooler air to flow past the engine and it will run slightly better
than it currently does when breathing all that hot stagnant air trapped
in there.
One last benefit is that in the event of any exhaust leakage, it will
hopefully vent the carbon monoxide fumes overboard before they kill
someone... ;-) And hey, it just might make your bilge smell better by
getting the mildewy air out of there.
All that being said, I have always run my blower whenever the engine is
running.
