 John-
My step-by-step article about replacing the fixed salon windows was just printed in the Spring Mainsheet magazine.  While I don't have direct experience doing what you are considering, I would not recommend it primarily because I believe you would inadvertently wind up cutting into the angled mounting surface of the window openings on the boat.  This then would create a ragged mounting surface for the sealant. 
Popping the old lenses out was not that difficult.  I first ran a razor knife through the old sealant along the outside edges (on an inward angle to try to match the angled boat window opening), then fairly easily got the old lenses to pop out by pushing along the edges from the inside. Cleaning out the old caulk also was pretty easy primarily with a putty knife.  See more details with my article.
I'd be glad to directly email you a more complete set of photos and the instructions again if you would like.  I had wanted to include a lot more in the article, but was limited due to space.
